I always thought it was from the song The Beggarman as sung by Tommy Makem. The fourth verse in part:

Over the road with my pack on my back,
Over the fields with my great heavy sack,
With holes in my shoes and my toes peeping through,
Singing, "Skinny-ma-rink-a doodle-o and old Johnny Dhu."

The note with the song to Tommy Makem's mother Sarah Makem, the book The Irish Songbook is copyright 1969. I have frequently heard the phrase quoted with this specific song cited as the source.
