Soft ice cream is the same temperature, approximately, as harder ice cream; but because it is soft it exposes a large area of the mucous membranes and their nearby blood-vessels to very low temperature. Thus more of your blood cools more rapidly, causing constriction of the tissues in the brain to a slight degree, in reaction to which you feel an "ice-cream headache".

This explanation may not be correct, but it makes perfect sense; and this is the MOAB after all.
