Try this (free) utility. It's an always-on-top system monitor that reports bottlenecks in real time. You might work for a week turning things on and off to find the culprit. This program found my problem(s) in less than a minute!

In my case the issues were my real-time hard disk defrag utility as well as the most recent upgrade to my virus checker, both of which were sucking CPU horsepower like crazy.
