Certain types of cheese do go well in soup, but the problem is that you must heat it very gently. If you heat it too strongly, you get the effect you noted John. Other types of cheese don't take well to heating at all, especially Low Fat and other 'unnatural forms' of cheese.

It's like cooking with eggs - scrambled eggs should not be cooked too fast or too long, or they go tough.
