Here is a thought for a new approach to the problem.

If programs can be written to hijack your settings and replace them as noted above, could we not hijack the spyware etc. programs own methods, and use the same process to restore our required settings?
We would not then have to keep searching for, and cleaning out these parasites, just override what they do.

I am sure that there are people out there who could do this.
