One that always makes me laugh is a Pat Troughton era one (Web of Fear). A soldier informs the Brigader (first time we see him) that "he calls himself 'the Doctor' sir." to which the Brigader almost inevitably replies "Doctor? Doctor Who?" This joke crops up a lot.
