I've found that plugging the acoustic pickup into an electric amp, setting the EQ completely flat and turning off all the effects is a good way clean up technique. All of the sloppy frettings and squeaks stick out like a sore thumb, and when they sound good through the amp, the pure acoustic performance usually sounds very clean.
