Sounds like you're not setting the endings up properly to be honest.

Are you using 'special endings' to mark the 1st and 2nd time bars, combined with 'master repeat close' and 'master repeat open' in the appropriate places?

Do that and the MIDI playbook should play back as you want it to ...
