As noted above, it is possible to "clear" most of the things your browser remembers. Disk Cleanup can do much of it, depending on which items you select for deletion. Browsers can usually be set to "delete history" on closing, and that sometimes removes the changed colors. I've seen some sites that appeared to have done updates that appear to have involved "swapped servers" in which case all links are new. I haven't seen whether a simple server reboot erases the changes consistently, but in some cases it seems to.
Since it's a conveninece feature that helps you know what you've looked at the occasional loss of "history" never seemed important enough to try to find all the ways it can happen. Occasionally revisiting a link that's "lost its color" seems (to me) less of a concern than being assured that the "visited" color always disappears if the link target changes.
